Try reloading the DMXIS software. There's a portion of the installation where after DMXIS is loaded, the FTDI drivers are loaded. Fixtures and midi assignments are defined in the C:\Users\Public\Documents\ENTTEC\DMXIS\Presets\DmxConfig.xml. Yes, Programming lights can be quite maddening. Many times it's an "Alls I wanna do is... " scenario. I often find myself abandoning my original thought process to adapt to the limitations of the program.

Yes, you can run 3 and 5 pin together. Just get a converter like THIS one.
The first three pins are the same between the 3 and 5 pin connector. The 5 pin connector has an extra set or data lines that probably aren't used by your LED strips. Check the manual to be sure.
